I'm not sure what canon point you took SAC Motoko from, but I assume it's from around Solid State Society? Her personality is pretty similar to movie Motoko's at that point, so I feel qualified to give a read on this.

The cruelty is more a function of not knowing how to express emotion properly than actually wanting to hurt. She's not going to jump at openings, she's just going to attack in that "the best defense is a good offense" way if someone's getting close to a touchy subject.

SSS Motoko is arguably more of a bitch than movie Motoko (see: You did what to Togusa?) but it's more from callousness and focus on results than active malice.

So I think maybe less proactive bitchery, more reactive bitchery may the be answer to what people are picking up on here.
